Shortly after the jet reappeared, the body of murdered passenger Kelly Taylor (Julienne Hanzelka Kim) was discovered in the bathtub of her housekeeper. Her body was covered in sapphire and had injuries consistent with the plane bursting. The Major used sapphire in her experiments to bring about more Callings. Still, Saanvi doesn't find this out until the fourth season when she starts investigating the Major's experiments that left multiple passengers with no brain function and who are now constantly tied to the Callings and divine consciousness.
However, the Major mentioned that the desired sapphire was unavailable, prompting more investigation. As soon as they do, they find references to omega sapphires, a more pure form of the gemstone, associated with a higher state of awareness throughout history. Using the omega sapphire, they can receive an infinite number of Callings, greatly increasing the good they can perform to compensate for the terrible behavior of other passengers like Angelina.
Unfortunately, as the building collapses around them, Eagan snatches the omega sapphire they found buried in the same boiler chamber where they kept Thomas (Sheldon Best) from the authorities so many years before. And before Eagan can use it, Angelina hits him over the head and takes it for herself, setting the stage for the events of the midseason finale. Is Eden Still Alive?

Angelina's horrific and merciless activities with the omega sapphire demonstrate its full power. Angelina manipulates Ben into believing he is receiving a Calling from his late wife, who begs him to return Eden to her. Luckily, she fails, but she tries to use this phony version of Grace against Cal to get him to give up the fight against his cancer. Cal's mother never advised him to give up the fight during his first bout with cancer, and he knows she won't start now.

 

At this point, Cal's dragon tattoo, which he obtained from a fellow traveler, begins to sparkle, revealing that it is encrusted with omega sapphire. Angelina possesses a sapphire, but so does Cal, and as Cal breaks through Angelina's fake Calling, the sapphire in her possession is shattered. Like we saw from Eureka's experiments on the piece of Noah's ark, when Angelina emerges from the Calling, she witnesses a shard poised to fall into one of the pools of lava she had brought forth with her malicious acts. As the shard falls into the lava, Angelina reaches for it, catching it in her molten hand.
The camera pulls back to reveal fissures filled with lava all over the city as Angelina walks away (literally) with the omega sapphire before the final credits roll. The omega sapphire Cal holds can do enormous good, but the one Angelina has can be used to disseminate false Callings and deceive the passengers into following her evil bidding. The true nature of the passengers' expiration date is revealed this season, setting the final episodes to be a brutal war between good and evil, with the omega sapphire(s) adding an extra layer of complexity.
